I recently set up a new 7.1 system, calibrated it and verified the speakers through a "Pink Floyd Dark Side Of The Moon" 50th setup program. The 5.1 checked out fine, but the Atmos has the rear (L/R) speakers swapped with the middle (L/R) Speakers. Could the CD be defective?

Don't rely on the DSOTM disc for channel assignment. There is something wonky with it. Try searching the site for discussion on this.
 
Yup, the cables are correctly installed and the sounds from calibration are perfect. I think it must be the Atmos mix on the CD.
 
I think the DSOTM disc only works properly if you have 7.1.4 setup, but I could be wrong
It works properly on my 5.0 system *if* I tell my Arcam AVR31 to decode the Atmos, at which point everything comes out where I expect. If on the other hand I play the test tones or the album in just True HD it is all over the place.
