I atmos stream, but I'm downmixing to 5.1. Both halves of "Broken" didn't feel too discrete to me. So they may still be upmixes.
Yeah, I was thinking the same thing on an Atmos setup. Especially, the live reprise... that doesn't sound immersive at all. Were those the only two tracks that were upmixed on the original 5.1? I couldn't remember.
For the studio half at least, some elements could've been pulled from the Preacher Mix, because they're either solo or with a lot less instruments:

Alternatively they could have used ai to demixed it, given it wasn't around in 2014.

Out of interest I'd pretty interested to know what must have happened to the multitracks and how they must of gotten misplaced and or destroyed since everything else (apart for certain bits of seeds) seems to be intact.

Probably during the creation of said Preacher Mix. Only "Broken" has been touched for that 12" version, "Head over Heels" seems completely identical to the album version to me. And the second half at the end of the Preacher Mix is a real Frankenstein creation that has been assembled from bits of the first half (apparently the second half was never recorded in the studio).

For the live half of the studio album (er...), the question is interesting because one assumes that the multitracks of the whole Hammersmith show must've gotten lost, else we surely would've gotten a remix of it at this point. The audio of the In My Mind's Eye DVD in the Hurting box set wasn't even normalized.
