Forgive if I'm missing something...but neither 5.1 or 7.1 have height channels. (I know some ripping programs show 7.1 TrueHD for Atmos tracks)
If you mean you're playing an Atmos track and you get no heights then I have to ask is your AVR indicating Atmos?
What AVR do you have?
7.1 is actually Atmos
 
Glad I was able to help somewhat! As for your other issue I’m not completely sure about it as I personally don’t have an Atmos system.

Only thing I can suggest is making sure your Blu-Ray player is set to “Bitstream” and disabling BD Secondary Audio, both should be found in settings.
Hi, in the meantime if I want to directly burn it to blu-ray 📀, you suggest me to just copy the 📂📁 folders? The MKV file, or? Thanks 👍🏻
 
7.1 is actually Atmos
Neither 5.1 or 7.1 the two common Atmos beds are Atmos unless the Meta data is seen by the AVR, if the Meta data doesn't get to your AVR you will get no heights extracted from the 5.1/7.1 bed. Have you set your player to output 'Bitstream'?
